Reset the sunroof?

I think I have been getting water in through the sunroof.
It started when I noticed water coming out the driver's side grab handle.
When I opened the sunroof, I noticed a fair amount of standing water. I cleaned out the drain tubes which allowed the water to drain away. Haven't noticed any other issues.
Cab clearance lights are not cracked.
No other apparent places for water to get in.

Looking across the roof, it looks like the back of the sunroof could come up about 1/8" higher to be flush with the metal
Someone told me that to reset the sunroof, I should open it. Then, press the button to close it and pull the fuse. Put the fuse back in, and press button to close. This should reset the sunroof.

Here is where I get confused.... I pulled fuse #39 in the fuse box in front of the battery and the sunroof still works! Open and close.

Any ideas?

Well considering I was going to tell you to try the fuse pull trick and you've already done that, I got nothing for you. However, I'd like to see what others say.

The glass sliding sunroofs are designed to leak and do not seal tight. There is a drip tray of a sort that has 4 plastic tubes at each corner with blue hose like what is used for wire loom attached and routed to the floor via the A and B (sometimes the back) pillars. Those blue tubes rot and crack allowing the water to leak in all sorts of weird locations.

Sometimes like in your case leaves and other debris plug up the drains. Usually when folks park with the roof open frequently without being aware garbage can collect and plug the inlet to the tray drains. But the headliner usually shows stains when this is the case.

My 2001 Jeep had this issue but it acted like it was from the windshield. Knowing how the sunroof drains work made me take off the A pillar cover to discover the rotted and crumbling drain tube. I just got some black wire loom that was not split and replaced all 4, my leak problem was solved. It was a pain to do because on the Jeep the drains were routed under the carpet then through the floor to drain making it a real pain to get to it under the carpet.

Did you clear the drain nipples near the front door hinge?
